first, the whole /etc/apt/* handling in live-build is rubbish anyway and needs fixing, however..
can you elaborate what particular use case is broken for you? lb_chroot_apt assumes a couple of things and i'm not sure if it's just not good for your use case. e.g. the intention in lb is that your live image doesn't get 'tainted' with the temporary pinning through chroot_apt/ and that includes should be used for permanent pinning.
