Only if the .pc file actually vary with architecture (they usually do, but not always). Otherwise it's perfectly fine to keep the file in /usr/lib/pkgconfig/. For example, if I ran the check on all packages of today's unstable, I'd get 3 false-positives and one true-positive. Not very impressive numbers, if you ask me. :)
