First of all, I suggest you document the rationale of the removal in
the debian/copyright file, probably in Comment: field in the header, as
done in [imagemagick], for instance.

They seem to have a shortened permission notice, just because there's a
"general" file in the directory, which states "All files in THIS
FOLDER, and ONLY THIS FOLDER are licensed under MICROSOFT LIMITED
PUBLIC LICENSE, following is a copy of the license: [...]"
This file is named [COPYING].

As far as the issue itself is concerned, I personally think that those
files are GPL-incompatible and should be purged from the Debian package
(especially from the binary packages, but also from the source package).

I am not sure the issue is severe enough to need a fix in a stable
update. If you are willing to prepare a fixed package for Debian
stable, you may want to get in touch with the stable release team and
ask them...
