So this is not a particularly serious bug. Many drivers, including ixgbe in Linux 3.2, always allocate a single contiguous buffer per packet. On x86, jumbo frames therefore require allocation of multiple contiguous pages (each page is 4K), and this is much more likely to fail than an allocation of a single page. ixgbe was changed in Linux 3.4 to allocate single-page RX buffers, rather than contiguous buffers, so I'm closing this at the first fixed version. This change might be backported in a point release along with new hardware support, but I don't have any plan to do so at the moment. As you already found, increasing the target level of free memory reduces the risk of failure. You can also avoid the need to allocate multiple pages by reducing the MTU to about 4000, though of course this may reduce performance. Large Receive Offload (LRO, also called RSC) should greatly reduce the importance of the frame size for TCP traffic.
