Have you tried the test suggested by Michel Dänzer at [1] (using the
same [32-bit] userspace with the same version of the 32-bit and 64-bit
kernel and comparing results)?

Unfortunately, the problem is so rare, that I don't think I am able to catch the test case in stable kernel. Since it is unclear, I see no reason to try another kernels. 

I think my next step should be compilation of the stable kernel with debug checks and give it a run for some time.
