I am having this problem too on an x86 machine
with ext3 filesystem. rtorrent stops downloading and says: Hash check on download completion found bad chunks, consider using "safe_sync" This is the case whether safe_sync is used or not. Download resumes if I start the torrent again manually. This could happen multiple times, but once the download is complete hash check succeeds. I am running a debian kernel 2.6.18-3-686, debian testing (etch).
