I think this affects all kernel-image packages.
I installed the fitting kernel-headers-2.6.10-1-686 along with this
image package.
Then I got this message:

However, the directory /lib/modules/2.6.10-1-686 still exists. If this
directory belongs to a previous kernel-image-2.6.10-1-686 package, and if
you have deselected some modules, or installed standalone modules
...
Do you want to stop now? [Y/n]

Of course, I stopped, because I was a) confused and b) of course not sure
what I did some weeks ago.
As you might know, the headers package creates a symlink like:
$ ls -l /lib/modules/2.6.10-1-686
lrwxrwxrwx 1 root root 36 2005-02-10 12:13 build -> /usr/src/kernel-headers-2.6.10-1-686
I would suggest to include a test, that if there is the
/lib/modules/2.6.10-1-686 dir, then also test if it _only_ includes the
above symlink. If so, you can drop that message in such cases. I would
think that many people only see this message, because they previously or
at the same time installed the headers, by adding such a test a lot of
time and confusion could be saved to these people.
