This sounds similiar to the same problem you sometimes run into when
using gpm and X on the same box without gpm repeater enabled. You might
be able to get around the issue by using input subsystem, and then just
using /dev/input/mice, but on 2.4 that only works for usb mice, on 2.5 it
works for all mice (aiui). With gpm/X without repeater it usually would
crash Xfree though, not just do odd things with the pointer.  And the
easiest way to avoid the problem is as you say don't move the mouse
until the switch over is completed.
