  You should be able to do it by running 2 instances of bind with
  different configs - one bind listening only on eth0, other listening
  on eth1.

If seperation of the data being served is necessary (I still can not see any reason to do so except in teh case of resolver versus authoritative name servers) then if your BIND is new enough you can simply use view's instead of running two separate processes.
