Ok tracked down. The machine on which it was not working for me has usagi
as well. I am not sure still where the problem is located in the code but
this is a workaround:

/etc/init.d/ntp-unstable-simple stop
echo 1 > /proc/sys/net/ipv6/bindv6only
/etc/init.d/ntp-unstable-simple start
echo 0 > /proc/sys/net/ipv6/bindv6only

that i will implement in the init.d script for -2 until a proper fix will
be available.
