They are modified.  Something like "ghc-pkg hide foo" does that and
it's a perfectly reasonable thing for a root to do.  Not to mention
the main packages.conf file if users want to run "ghc-pkg register" as
root.

I think it's pretty much analogous to dpkg's usage of /var/lib.
