Hi.
I'm running Sid and this problem have affected me too for a while. 
Recentely (don't know when) the problem seems to be resolved and now 
Yelp 2.12.2 shows the following menu:

Desktop
Applications
Other Documentation
Manual Pages

I don't know if it was resolved by upgrading Yelp or some depending 
library but now it works and it faster than before.
However now Gnome is transitioning to 2.14 and since Yelp seems to be 
improved significantly, i expect further improvement.

I suggest you to wait for a recent Yelp to enter in testing.
