I think it's XFree86's fault: at first run it detects some DPI (dot per
inch) using VBE (a protocol between your monitor and your graphics
card), then it doesn't do it anymore for subsequent logins. So the
monitor-supplied DPI is different than the default one.
You should put a DPI by hand in your XFree config file or in your gdm
config file. For the latter, just add "-dpi 96" to the command line
starting X; I don't remember how to change the former.
