This happens because the package installed during base installation (from CD) is upgraded during pkgsel/tasksel (from the mirrors). Note that a change has been committed in D-I component tzsetup (1:0.11) that may prevent this is the future: we now configure the timezone immediately after base installation instead of at the end of the installation. This means it is probably only a temporary problem that will affect some Beta3-based installations (though the most used ones) until the release of D-I RC1.
