If I read it correctly, the file debian/patches/series shouldn't be
in the gnat-4.3 source package at all since it's only used by the
maintainer to update patches.

During build another system is used to apply them dynamically.

So can you take care to remove that file before every upload (and the next
one in particular) ? That way, when the new format is introduced,
dpkg-source won't try to use this quilt series which can't work
because it's only applicable once the gcc-*-source package is unpacked.
