With the Opentype variants of the fonts available to fontconfig, could you please put the config file in /etc/fonts/conf.d, run "fc-cache -frsv" and see if (a) any of the TeX-Gyre fonts still shows up twice in Libreoffice and if (2) the export to PDF still works (i.e. it still uses the Opentype implementation of the fonts and not the Type1 one).
