If you use manual partitioning, make sure only the EFI partition you want to install GRUB to is set "use as EFI partition" and any other EFI partitions are set "do not use" to avoid it. The same applies to swap devices.
If you use guided partitioning on a whole disk with LVM (encrypted or unencrypted), this is a known bug and patches have been submitted (see #1034812 and #1034208).
If you use guided partitioning on a whole disk without LVM, this should not happen.
