Sound like something related to the set of enabled sites in apache,
see a2ensite and /etc/apache2/sites-*/.

I suspect you placed the files in the "wrong" location, as the Debian
Edu site is in /etc/debian-edu/www/.  The best approach is probably to
add a new joomla site pointing to the correct location for the joomla
web site.
