I'd suggest doing similar to web applications like IMP:

1) Rewrite the config file to only be an add-on snippet, place it as
/etc/debian-edu/named-bind9.conf, and socument in
/usr/share/doc/debian-edu/README.Debian how to include it in
/etc/bind/named.conf.local

2) Figure out a way to include it automatically. Either discuss it with
the owner of bind9 or provide a script that the admin can run locally
which messes with the file (and maybe propose to run the script through
debconf - but NOT with "yes" as default answer).

It is a violation of Debian Policy to tamper with conffiles of other
packages!
