Works fine here:

mizar:[/tmp/hello-2.1.1] grep Depends debian/control Depends: ${shlibs:Depends}, foo
mizar:[/tmp/hello-2.1.1] dpkg-gencontrol -O |grep Depends
dpkg-gencontrol: warning: unknown substitution variable ${shlibs:Depends}
Depends: foo

Perhaps you can show how to reproduce the problem exactly.

delog and relog fixed the problem !?
Maybe an environment problem ?
