There's no reason why you would need to do that manually. Indeed, the
tool that actually does the binNMU (sbuild) will do all that behind the
scenes, but then *throws away* that modified source[1].

Everything needed to remedy that would be to not do so, and include the
source to a binNMU with its upload instead.

(Whether that is a desirable thing to do isn't something I have an
opinion on)

[1] At least it did when I last looked at its code in detail, which
    admittedly is over half a decade ago.
