I don't think it's desirable to have such a simple installation of plugins and 
themes.  That would be of some use for systems where there is only one person 
running the blogs but that person doesn't have root access, but the person 
with root access could make the needed changes for that situation.

I expect that the more common cases are where the one person is root and blog 
admin and the case where there are multiple blog admins on the same system.  
In those cases it's best to have all plugins and themes packaged.

Plugins and themes typically have no release history so if you don't have them 
packaged (or run through a local VCS) then you will probably end up not 
knowing what changes were made.

After my blog server was compromised and requred reinstallation I discovered 
that I had no record of some of the local changes made to plugins and themes 
and I couldn't get some of them working again afterwards.  Now my blog looks 
quite different because in the amount of time available I couldn't make it do 
the same things as before.
