I have a similar if not the same issue. Attempting to run Synaptic
from the menu, it asks for the root password using 'su'. I haven't ever
used 'su' on this system but 'sudo' as it not 'su' was installed via the
installer.
It works with sudo called from the a term though. Is this the same in your case?
