This is a well-know problem: See

in /usr/share/doc/autotools-dev/README.Debian.gz
in the autotools-dev.

One of the simplest solution is to add 
AM_MAINTAINER_MODE in the configure.ac file
so that make will not run automake/autoconf.

Also some buildd are really slow and you should not assume they
will perform the patching in 1 second.
