I got that problem under the old system before package pools.  apt-get
update would inform you that you have to upgrade to the latest packages, but
apt-get upgrade would tell you those packages are missing.  I guess it
happens because the Packages.gz  file is updated before the new versions are
uploaded.

Seems to me the only way to avoid it is to upload the new versions without
deleting the old, then update the Packages.gz list, then delete the old
versions.
