Well... I have them symlinked, and this is what I have to suffer:

    Note: Moving /etc/XF86Config to /etc/X11/XF86Config.
    /etc/X11/XF86Config already exists!  Moving /etc/XF86Config
    to /etc/X11/XF86Config.xserver-common-old instead.
    /etc/X11/XF86Config.xserver-common-old already exists!
    Aborting installation of xserver-common package.  Please
    clean up your crufty filesystem.

So now when I upgrade X, I first move /etc/XF86Config out of the way.
