I believe that this is about to be a non-issue for emacs20, at least.
Emacs 20.3 now scans both these directories and adds all the subdirs
at startup.

I'm a little busy right now, but I'll re-visit this after I see what
20.3 is doing.  Backward compatibility with emacs19 may mean that we
still have to address this directly.
