Sorry. The generated Makefile was not a bug, but a feature.
I missed that debian/rules said:

 # `configure' does not detect the X11 includes and libraries,
 # when run from debian.rules, so we leave a Makefile already

Well, I have checked that using autoconf 2.10 on the old configure.in
creates a configure script that does detect X11 includes and libraries
when run from debian.rules. So `sed' may be used to change gamma to lgamma
"on the fly", but now I think it does not worth the effort, since there
is a gnuplot-3.6 in beta stage.
