Hmm. I shall try to reproduce the bug from your description.
If I'm unable to do so and you don't see it happen again I shall have
to close it, though it's entirely plausible that a bug like this
If you (or anyone else) manage to make it reproducible, the
appropriate debug flag is -D440 (which gives extra-verbose output
about conflicts and dependencies).
