Currently the /usr/bin/java alternative is not enough, as there are
too many differences between pre1.3, 1.3 and 1.4 (and 1.5 in half a
year..), so this system doesn't really works.

In debian-java is a discussion about 'how to make using java
easier', which just started a few days back.

Currently it does not! And it is not planed to rely on such a
system. On the other hand, most of the packages have the possebility
to use the bin/java in JAVA_HOME.
