How do I change the alternative?

I never have done this, but I thought the recommended way
was just to change the symlink, eg.

ln -sf /usr/bin/automake-1.6 /etc/alternatives/automake

(not tested)

However, I can't see how this would automatically update
/etc/alternatives/aclocal to point to /usr/bin/aclocal-1.6,
let along the man pages.

Maybe I am missing something really obvious?
