Do appropiate diversions help about that?

For instance, ftape-source package allows diversion of kernel modules by the ftape-module-xx-xx-xx packages. I am doing some sort of backup maintainance of the package and I test it with a kernel compiled with ftape support, and ftape-module installed at the same time. No problem, ftape-module wins. You can also do it smart about kernel version if, as with kernel ftape modules, location changed from 2.2.x to 2.4.x kernels.
