现在已经知道原因了，是因为natilus和gnome不支持禁止了binfmt，也就是将mono的可执行文件和mono的runtime联系起来的功能吧。
所以在命令行下可以直接运行，但是在gnome中不能。参考下述说明：

That's missing support in GNOME/nautilus. The Mono debian packages
install a BINFMT helper into the kernel to allow to execute an assembly
like any other application but looks like nautilus is preventing BINFMT
support. Nothing I can change/fix.... so you could ask the GNOME guys
about this.
