It seems like there is a missing link for freebsd-mkdep that
should point to mkdep. adding a link fixed the problem:

~$ which freebsd-mkdep
~$ file /usr/bin/freebsd-mkdep
/usr/bin/freebsd-mkdep: symbolic link to `../lib/freebsd/mkdep'
