I have had the same problem with my qnap TS-119P II: When running
poweroff, it would not power off entirely.

I then applied the following two patches to my linux 3.8 kernel:

Afterwards, running poweroff turns off the qnap entirely. Given that
these modifications are in Linus’s tree, they should be included in
linux 3.9.
