I had a similar problem, which turned out to be a fsck happening every boot, as (I think) the hardware clock was wrong. I didn't realise that's what was happening until I enabled bootlogd as described here:

Once I did that, I  looked in /var/log/boot to see this:

Tue Jul 10 00:25:33 2007: /dev/sda3 has gone 2778 days without being checked, check forced.

...

Tue Jul 10 00:43:50 2007: done.


so it was taking roughly 20mins to fsck my 500gig data partition on every boot :)
