The canonical place is /etc/apache2/envvars, which is sourced by 
apache2ctl. apache2ctl even executes the value of 
APACHE_ULIMIT_MAX_FILES if it is set. Try adding
APACHE_ULIMIT_MAX_FILES="ulimit -n 65535"

But this lacks documentation :-(
