On an upgrade of apache it prompts to overwrite locallly created conf files.
In my case I create a conf file taht I include from httpd.conf.
It attempts to overwrite it.
It should never overwrite locally created conf file.
Prompt Overwrite:

What would you like to do about blah.conf?
install the package maintainer's version
keep your currently-installed version
show the differences between the versions

This isn't a bug. The fact that it asks to overwrite is to avoid to lose
user custom config bits and files.
The only way to ensure a proper apache config is to scan all the configuration
files (including locally created ones) and propose changes to the user.
