You probably ran dpkg --remove and rm -r /etc/apache
/etc/init.d/apache. At least that's my guess.

Removing a conffile is also a modification which needs to be
preserved.

It's the postinst; that's run after the deb is unpacked. I agree that
it can be confusing, but it's a feature of dpkg and not something
apache can do about it.
