What compiler did you use to build your kernel? There was a compiler bug only recently fixed in 3.x that would cause software RAID on Alpha to fail, but IIRC the result was an oops, not the symptom you show. But just to make sure, you might try the version I used: Version: 1:3.3.2-4 (from unstable).

One other thought:
md: device name has changed from sdc1 to sdb1 since last import!

Is it possible the drives are sometimes being added in reverse order? Or did you 'dd' one to the other to start out?
