So there's a few parts in this.  One is there's no way at the moment to
set options for input devices in xorg.conf while taking advantage of
input hotplugging (it's still possible to create an xorg.conf with an
InputDevice section for your touchpad, it's just not straightforward).
That's getting fixed in xserver 1.8.

Another is that desktop environments are only slowly picking up these
things, and don't let you configure the behaviour of your input devices.
I don't know what's the status of that stuff in kde, but I think gnome
has something integrated with gnome-settings-daemon, so that's getting
better.
