I don't see the problem you're seeing, but in your position I would
check for cruft under /usr/share/applications/ and
~/.local/share/applications/. In the former case, run 

	dpkg -S /usr/share/applications/*

and look for files which belong to no package.

I suppose so. We haven't been using Jessie long enough to find out. :-)
