Did restarting gnome-panel finally solve it? 

Does this happen on squeeze, wheezy, sid...?

Although you already tried with an empty "~/.gnome" and "~/.gnome2" 
folder, I would ensure this has nothing to do with your current user 
settings, that is, create a fresh-new user and login with it.
