  I don't know how Synaptic works exactly, but you should be able to
change the proxy settings globally by editing /etc/apt/apt.conf and
adding the following line:

Acquire::http::Proxy "http://your.proxy.here:port/";;

  See "man apt.conf" for more information on the apt.conf configuration
file.
