Hmm the modelines are almost identical, your sure your desktop is at
1400x1050?
xdpyinfo | grep dimensions should confirm it. If it is then I am not
sure why the file dosent reflect that unless there is some sort of
auto-detection that happens first.

You're right - xdpyinfo returns 1280 x 1024.There's no virtual windowing going on though, and the fact remains that the only difference between those two config files is these entries in the useless one::

   Load  "GLcore"
   Load  "dri"

and

   Section "DRI"
       Mode    0666
   EndSection


How odd. The X window must be getting stretched to fit the screen somehow. Hmm...
