I had a similar problem with my Canon BJ-200ex, but a visit to linuxprinting.org gave me the answer.

$ cd /tmp
$ wget http://www.linuxprinting.org/download/printing/align.ps
$ wget http://www.linuxprinting.org/download/printing/alignmargins
$ chmod 777 alignmargins
$ less alignmargins (if you're paranoid, or just curious)
$ su
(enter root password)
# ./alignmargins

Find a ruler with inches on it (or centimetres and find a calculator too!). Follow the instructions on screen. Works perfectly, and sets up the CUPS defaults so that everything prints out nicely.
