I think the main difference may be the boot loader, maybe
the 'mkboot' program has changed but last time I tried it,
it was hard coded to your current setup, compared to mkrescue
which can give you a LILO: prompt where you can boot with
a different configuration when needed.

if your confinguration(e.g. root partition) won't change
they should be about the same, but if you'd like to use it
on multiple systems with different root partitions, mkrescue
is better.
