You should do it in your $HOME/.Xdefaults file. Mine, for instance,
looks like that (wrt wterm):
wterm*foreground: white
wterm*background: blue3
wterm*saveLines: 800
wterm*cursorColor: white
wterm*transparent: true
wterm*shade: true
wterm*termName: linux
[...]
