As I checked with my potato system, even in potato,
/usr/share/texmf/pdftex/config was not a directory but
a symlink so I believe there is no problem in the potato
to woody migration in general.
In fact, I have upgraded from potato to woody two times
at least but I had no problem you encountered.
So I set severity minor for now.
