Handling a configuration file as a conffile is only the correct solution 
if there is a reasonable default config that should work for the 
majority of users; however, the fact that other packages need to modify 
this configuration file (e.g., ptex-bin) tells me that there is not a 
single default configuration that works for all users.

The proper solution is to not ship /etc/texmf/texmf.cnf as a conffile,
instead managing the file with the maintainer scripts (as before) and
providing a standard script that other packages can use to make 
necessary changes to the file.
